How do You fill in the seperation places in T-111 siding when Painting?

I am applying primer to my shed. In the groove that runs in the siding, when I look sideways down the length of the wall I see holes or seperation places. I tried loading it up with paint but they are still there. The siding looks great looking directly at it. But when you look sideways, another story. Do I use caulk?
